Opener Pathum Nissanka top-scored with 72 from 58 balls with the help of six boundaries and two sixes.
Charith Asalanka hit two fours and a maximum on his way to 14-ball 21.
Tabraiz Shamsi and Dwaine Pretorius both got three wickets.
The Proteas completed the run chase with a ball to spare.
Skipper Temba Bavuma was the highest scorer with run-a-ball 46 with a boundary and as many sixes to his name.
